When most board manufacturers produce PCIe based board, you won't have so much choise can be made even if you think it is no faster than PCI, this also causes price of PCIe based board to be reduced quickly. :)

pciE cards have you tested? Why would you buy
machine with pciE? Just because it new? It no
make sense what you say.

But in general, for desktop board, there is really
not advantage over PCI based, since for desktop
PC, on board devices like USB, PATA and SATA are
enough and they are built in south bridge(or single
chipset) which the bandwidth is not limited to PCI.
Until you have third party card for example (RAID card)
has to be inserted onto board, then PCIe (16x ?) or
PCIX will be candidate, but that nearly only happens
on server machine.
